Applications are invited for a position as Postdoctoral Fellow or Research Fellow within the Division of Neuroscience, The John Curtin School of Medical Research, ANU.

The successful applicant will work on a project, under the supervision of Dr Clarke Raymond, to investigate the mechanisms of different forms of long-term potentiation (LTP) in the hippocampus and their relationship to learning and memory in rodent models.

For specific background to the project see Raymond & Redman J Physiol 570 (1): 97-111, and Raymond TINS 30 (4): 167-175.

Applicants will require an excellent understanding of synaptic plasticity and LTP in particular. Experience in electrophysiological recording from brain slice preparations is essential. Additional experience in calcium imaging and/or behavioural testing in rodents would be advantageous, but not essential.

Research Fellow (Post-doctoral): Protein localization and trafficking in neurons

We are seeking a post-doctoral scientist with experience in studying protein identity and trafficking at a cell level. You will work in a team investigating the relationships between changes in neuronal properties and specific second messenger systems in neurons. We are particularly interested in the cellular basis of long-term changes, including alterations in protein expression in identified neurons and kinase targeting of ion channels. The major long term changes that we are investigating are those that occur after inflammation.

The Research Fellow will work closely with Professor John Furness, Dr Karina Needham and Dr Kulmira Nurgali in the Autonomic Neuroscience and Pain research group (Head of Laboratory, Professor John B Furness) in the Department of Anatomy and Cell Biology. The work that you will undertake will be on neurons in the wall of the intestine (enteric neurons) and will be closely linked to electrophysiological investigation of the consequences of inflammation for these neurons. Hannan. The group is studying gene-environment interactions and mechanisms of experiencedependent
plasticity in the healthy and diseased brain, using mouse models. Of particular interest are
brain disorders which involve cognitive and psychiatric symptoms, including Huntington’s disease,

‘The development of a knowledge base framework for biomedical information’

An important area of life sciences research involves the elucidation of molecular mechanisms underlying complex disorders. One challenge is the acquisition and integration of data, information and expert knowledge for specific biomedical domains or diseases. Progress in this area is determined by progress in the organization and integration of biomedical information and the development of methodologies to use this information. Information that is available for a specific biological system (e.g. pathway or organelle) or disorder and the relation between the two is neither easily accessible nor applicable by people who are not familiar with that biological system or disorder. Even domain experts may experience difficulties when retrieving and relating all pieces of information. Typically, the required information is not very well organized in a unified and standardized format but is scattered over biological and biomedical databases, basic textbooks, scientific literature and experts’ minds, and may be highly specific, heterogeneous, complex and voluminous.

The aim of the project is to develop a general framework to construct knowledge bases. We have developed a first prototype, which we used to build a peroxisome knowledge base. Information is represented by concept maps and the web ontology language (OWL), and graph-based navigation methods were implemented to browse the information.

This project is a collaboration with the Academic Medical Centre and focuses on the development of a knowledge base for specific biomedical domains, which integrates existing information and provides the functionalities for different types of application.

Requirements

We are looking for enthusiastic candidates who have a background preferably in bioinformatics and knowledge of or a clear affinity with molecular biology, biochemistry and biomedical sciences. Candidates should meet the following requirements:
• PhD in a relevant scientific discipline (e.g. bioinformatics).
• Experience with bioinformatics research.
• Excellent software development skills (Java, Java frameworks (J2E, JENA, AJAX), web applications, relational databases).
• Knowledge of HTML/XML/OWL, Protégé, Unix, biomedical ontologies.
• Sufficient social skills to perform optimally in a dynamic scientific team.
• Willingness to collaborate with colleagues from the AMC.

The postdoc’s tasks will be to:
• Further extend the content of the knowledge base in close collaboration with domain experts.
• Integrate biomedical ontologies and vocabularies with our current OWL models.
• Develop new functionalities and applications.
• Develop software that allows domain experts to enter and edit information that is in the knowledge base (in this, support will be provided by a scientific programmer).

Following stress exposure, the rodent brain is exposed to elevated levels of corticosterone, catecholamines like noradrenaline, and neuropeptides. In concert these hormones enable the animal to face the challenge, adapt its behaviour and remember the information for future use. Until recently it was generally thought that noradrenaline and peptides are the main actors in the initial phase of the stress response, enhancing alertness, vigilance and attention. Corticosteroids were thought to be important later on, for normalization of brain activity and consolidation of the event, via a genomic pathway. Very recent data from our group, however, show that corticosteroids can also exert rapid non-genomic effects on hippocampal cell properties, via mineralocorticoid receptors in the membrane.

In this project we will investigate the physiological importance of these rapid corticosteroid effects. We propose that the membrane mineralocorticoid receptors are the only means for hippocampal cells to quickly and accurately translate fluctuations in hormone level into changes in electrical activity. We will then examine whether chronic stress (a known risk factor for major depression in humans) limits the potential of hippocampal cells to quickly translate hormone fluctuations into altered cell activity. Finally, we will test how activation of membrane mineralocorticoid receptors affects various stages of hippocampus-dependent learning.

The emphasis of this study will be on electrophysiological experiments in brain slices of mice. We will use in situ patch clamp recordings to measure the rapid effect of corticosterone on miniature excitatory post-synaptic currents (mEPSCs). Behavioural studies will be carried out in collaboration with the University of Leiden and UC Irvine USA.

‘Visualization of heterotrimeric G-protein mediated signalling pathways’

The Gq-PLCbeta signalling pathway plays an important role in the physiology of the brain and the heart. Our current knowledge on Gq mediated signalling is mainly derived from molecular biological and biochemical studies. These approaches do not allow the study of local signalling in the highly organized, differentiated cells of which the brain and heart are comprised. To understand the Gq-mediated signalling pathway in living cells we have tagged the components of the signalling pathway with fluorescent proteins. These fusion proteins will be used to study activation and interactions of Gq in living neuronal cells by fluorescence microscopy.

This research will use a variety of techniques, for example molecular biology (cloning), eukaryotic cell culture and advanced fluorescence microscopy (FRET, FRAP, TIRF).

Requirements

Candidates should hold a Master’s in Biochemistry, Cell Biology or Medical Biology (or equivalent), have excellent communication skills and be highly motivated to conduct fundamental scientific research. Experience with fluorescence microscopy is a plus.

Research in the chemokine field has dramatically changed our understanding of leukocyte traffic in immune defence and disease, offering attractive perspectives for new therapeutic approaches in the treatment of chronic inflammation and infectious diseases. It is now generally accepted that leukocyte trafficking in homeostasis as well as in pathology is largely determined by the more than forty chemokines that are produced upon specific induction or constitutively expressed in virtually all tissues of the human body, in combination with the expression of almost twenty target receptors on all leukocyte subsets and on many tissue cells. Although much remains to be discovered, the receptor specificities of most chemokines, expression pattern of chemokine receptors, and the resulting immunologic activities are often known in intricate detail form numerous in vitro and in vivo studies.
While we thus understand well the effects of chemokines one by one, much less is known about the potential consequences of multiple and concomitant expression on leukocyte migration and function, even though a vast number of in situ experiments clearly documents the simultaneous expression of several or many chemokines at diverse target sites of leukocyte trafficking and homing. Our group has recently revealed the existence of additional regulatory mechanisms (antagonism and synergism) that apply under conditions of multiple and concomitant chemokine expression.

You will be working on the project Dutch Program Tissue Engineering (DPTE) which specifies his research on cardiac regeneration. Regenerative medicine is a rapidly growing field in biomedical research with a great deal of potential for new medical applications, e.g. cell replacement therapy and engineering of heart tissue. The ultimate objective of this research line is to develop techniques and materials to promote regeneration and constructive remodeling of the heart.

Tasks:
You will carry out research into the isolation, characterization and optimization of the differentiation capacity of cardiac progenitor cells into cardiomyocytes.

Requirements

You will have a degree (master of science) in Biology, Developmental Biology, Medical Biology, Biochemistry, Biomedical Technology, Biomaterials, Molecular Biology or other closely related biological sciences.

You should have a solid publication record and preferably experience of stem cell biology, animal work and cell culture.

'Niche engineering and the evolution of biogeochemical cycles through time'
Modern marine environments are characterized by complex faunal communities living in the sediment with densities and diversities that vary depending on sediment type, availability of oxygen and organic matter load arriving at the sea bottom. Some species play an extraordinary role in creating suitable environments for other taxa to live in. These keystone species, for example deep burrowing lugworms, are regarded as niche engineers. Through geological history, origination of such niche engineers is hypothesized to have lead to sudden bursts in evolution of other infaunal taxa.

This program is integrated in the Darwin Center for Biogeology, and will be performed in close cooperation with the Microbial Ecology group at the Netherlands Institute of Ecology (NIOO-KNAW, Yerseke). The program has 2 projects, each project carried out by a PhD student.

Currently, we are looking for a candidate for the PhD position concerning the project: 'The effects of bioirrigation on benthic foraminifera'
The aim of this project is to study the effects of the presence of various types of niche engineers on the surrounding meiofauna, in particular the foraminiferal population, and on biogeochemical cycling. Bioturbation, burrow ventilation, bioirrigation and grazing are activities that may have a significant impact on the vertical distribution of benthic foraminifera in marine sediments. Alternatively, foraminifera seem to have a considerable impact on the bacterial population and, consequently, the biogeochemistry. The project will involve laboratory experiments with the coupled system biogeochemistry-bacteria-foraminifera in sediment cores with different imposed biogeochemical conditions, and with or without artificial bioirrigation. It also involves field sampling of marine sediments (Wadden Sea).

This project will be supported by ongoing modeling work within the research groups of Stratigraphy/Paleontology at Utrecht University and Microbial Ecology group at NIOO-KNAW.

We are looking for a post-doc in development of NMR methodological tools for fast structure determination of RNAs and their interactions with other biomolecules. This position is available within the EU-funded project “Functional and Structural Genomics of Viral RNA” (FSG-V-RNA). This project joins the diverse expertise of nine leading European laboratories and has as its main goal to facilitate the generation of new knowledge in functional and structural genomics of viral RNAs. This will be done by developing new methods and tools for the rapid and efficient structural analysis of RNA and RNA-protein complexes. These optimized tools will be applied to RNA elements that are vital for the function of hepatitis B virus, hepatitis C virus, and HIV. Moreover complementary screening techniques will be implemented and the structure of NMR-ligand complexes will be analyzed to promote identification of antiviral compounds targeting these vital viral RNA elements.

Both projects are focused on understanding the mutualistic symbiosis between Epichloë festucae and its host perennial ryegrass. The aim of the first project is to understand the cell signalling processes that lead to NADPH oxidase (NoxA) activation and how reactive oxygen species control hyphal morphogenesis and growth in the symbiosis (Reference A420-07B). The aim of the second project is to identify signaling pathways that lead to the activation of E. festucae lolitrem biosynthetic genes in the perennial ryegrass symbiosis (Reference A421-07B).

Applicants should have a have a PhD in Molecular Biology or a related discipline preferably with some experience working in yeast/fungal cell and molecular biology.

Posizione per PhD in cancer biology ad Auckland

PhD Project

Title: The role of a recently discovered glucose-phosphorylating enzyme, ADP-dependent glucokinase, in cancer biology

Supervisors: Prof William R. Wilson, Dr Adam V. Patterson, University of Auckland
Advisor: Dr Ron Ronimus, AgResearch Ltd, Palmerston North


Applications are invited for a three year PhD scholarship, funded through a Royal Society of New Zealand Marsden Grant, to investigate the role of a novel human glucose phosphorylating enzyme, ADP-dependent glucokinase (ADP-GK), in tumour biology. The research project will test the hypothesis that this recently-discovered enzyme plays a key role in the priming of glucose metabolism under stress conditions (hypoxia and glucose deprivation) and thereby contributes to tumour cell survival. The critically important role of hypoxia and other microenvironmental stresses in tumour progression (invasion, metastasis and selection for a more malignant genotype), and in resistance to chemotherapy and radiotherapy, makes this a timely study that is expected to attract considerable interest.

The experimental approach will include evaluation of the effects of hypoxia and low glucose (individually and together) on ADP-GK mRNA and protein expression in tumour cell lines. The role of ADP-GK on clonogenic cell survival under these stress conditions will be assessed by constructing cell lines that stably overexpress the enzyme, and by RNA interference (shRNA). This will include comparison with ATP-utilising glucose phosphorylating enzymes (hexokinases). Initial studies will focus on tissue culture models, but will be extended to in vivo tumour models using tetracycline-regulated shRNA cell lines. The project will provide broad skills in cellular and molecular biology in a cancer context.

The stipend for the scholarship is $25,000 pa, plus tuition fees, for three years with bench costs met by the Marsden Fund grant. Extension for a further 6 months is available through the University of Auckland. The start date for the position should preferably be within the period Jan-Mar 2008.

The project will be accommodated in the Auckland Cancer Society Research Centre, School of Medical Sciences, The University of Auckland (Grafton Campus), under the supervision of Professor Bill Wilson (wr.wilson (at) auckland.ac.nz) and Dr Adam Patterson (a.patterson (at) auckland.ac.nz). Dr Ron Ronimus (AgResearch, Palmerson North), who discovered the mammalian ADP-glucokinases, will act as an advisor. The project is part of a larger collaboration with Dr Ronimus which includes a second PhD project at Massey University (supervised by Drs Andrew Sutherland Smith and Kathyrn Stowell) to investigate the structural biology and post-translational modification of ADP-glucokinase. Regular interaction with the Palmerston North/Massey group will be an important part of the project.

The aim of the platform is to provide a scientific basis for rational drug discovery and development with a strong focus on priority medicines. Challenges are 1) to develop mechanism-based PKPD models to characterise disease progression and to predict the effects of ageing on clinical response and 2) to create a translational research framework that allows extrapolation of preclinical to clinical and epidemiological findings. Existing (pre-) clinical data will be analysed with advanced data analysis software tools such as NONMEM and R.

The disease progression working group will consist of two PhD students and two post-doctoral research fellows. At present, we are looking for a highly motivated PhD student to investigate disease models in COPD. This appointment will be for 4 years.

Description: Animals are born with an immature immune system. Maturation of the immune system depends on various factors such as the genetic background of the mother, maternal immune components, pre and postnatal nutrient supply and stimulation by pathogen associated molecular patterns (PAMP’s) in early life. To investigate the effects of pre and postnatal conditions on immune maturation, both on intestinal and systemic level, chicks will be used as a model. The project will focus on effects of (environmental) factors (mother’s age, incubation conditions, pre and postnatal nutrient supply), on maturation of the immune system and physiological processes in later life.

*Requirements:*
Further demands: We are looking for an enthusiastic candidate with a PhD degree in Animal Science, Biology or Veterinary Sciences or related scientific discipline. The candidate should have a multidisciplinary interest in physiology, with focus on immunology, which is demonstrated in scientific papers. In addition, knowledge of embryology and nutrition is recommended. Experience with molecular- and/ or immunological laboratory techniques is desired. The candidate should have affinity in working with animals. Experience with animal experiments (article 9 certificate) and handling of poultry is desirable. The candidate should enjoy working both independently and as part of a team, and have good organizational and communication skills (spoken and written English).

Job description
A motivated scientist, who will operate from within the Netherlands Proteomics Centre, for applying cutting-edge proteomics methods to solve research questions arising from innovative research within the Faculty of Veterinary Medicine. He or she will conduct scientific experiments as a participant in various research projects and will give technical advice to research groups of the FVM. In addition, he or she will play a proactive role in advising and supervising scientists of our faculty in all possible, theoretical and applied, aspects of proteomics research.

Job description
The candidate will operate within a collaborative research project of the department of Equine Sciences of the Veterinary Faculty, research programme Tissue Repair, and of the department of Orthopaedics of the Erasmus MC, University Medical Center (Rotterdam). While stationed at the Veterinary Faculty, the candidate will frequently work in the lab in Rotterdam and in fact be part of both research groups.

The project:
Tendon lesions are a major clinical challenge worldwide in the equine industry and are increasingly recognised as important disorders in human medicine as well, often causing considerable disability by limiting employment, sport participation, and activities of daily living. Much research on tendon injury has been performed in horses, which was facilitated by the easy access to tissue from both sound and diseased horses and easy applicability of standardised (treadmill) exercise regimens in the equine species. Therefore, the horse is an excellent model for human tendon research, apart from being a target animal in itself.

In vitro experiments using cultures of equine or human tenocytes have been performed, but are of limited use as a model to study tendon repair because of the completely different biomechanical environment. The uni-axial tensile loading of tendons in their natural environment is a hallmark of tendon function that cannot be left unconsidered when studying tendon healing. The main objective of this PhD track is the development and validation of an ex vivo model for (equine) tendinosis that will allow the study of tendon repair and the possible influences thereon in a setting that closely resembles the physiological in vivo situation, thus enabling study of the reaction pattern of sound tendon (in terms of gene expression patterns and/or at the protein level) to physiological and supraphysiological tensile loads, and the assessment of the effects of proposed therapies on artificial and natural tendon lesions.

The chosen candidate will have a medical, biomedical, biological or veterinary background. He or she has an evident interest in scientific research and preferably some experience in the area of tissue repair. Experience with horses is not a prerequisite, but may be an advantage. The candidate must be a dedicated 'team player' and be prepared to form part of and act as a liaison between two research groups.
